No, it should be fine - which is why I asked - because I built nems-restore to consolidate data from several endpoints. So while yours will have failed on the NConf output, it will have passed on the Nagios configs.
Even though all looks well, can you please run:
sudo nems-quickfix
and then re-do your restore? I patched the configs which should improve the import (right now I believe you're missing a few things from your backup).
